Having used both extensively, I would any day prefer WooCommerce for the flexibility, more options and the best of all being completely FREE. If you are a beginner and wants to build a website DO NOT, waste your money on Shopify.
Everything in Shopify is paid even the Plugins, which are free in WooCommerce, paid in Shopify, and are called apps.
All lot of drop shipping companies has done tie up with Shopify and lets you integrate with Shopify in minutes however; the cost involved is not worth it.
If you are an old player with good investment and looking to build a website on E-commerce platform than Shopify is highly recommended as there is professional support offered by them, which can help you in any situation.
If you are going to have a website, which will never, exceed 5000+ products than stay with WooCommerce as it is built on core PHP that is very secure for support there are a huge number of developers easily available in the market, which can do any sort of customization to the platform.

Most of us are creating an E-commerce website for the first time and investing heavily in technology does not make senses, this technology is also offered at minimal or no cost using WooCommerce. You can spend the technology cost on marketing which will lead to conversions and generate revenue from the website.
